All sorts of methods to mount.  This should give you a good start.

Dawgz advice is sound.  I would also suggest doing a mock up on the same type would you plan to use on your finished project.  Use pilot holes when drilling and keep in mind that plywood may split/splinter.  Buy paintable wood filler.

Additionally, years ago I bought a mounting plate, from Groovy Game Gear I think.  You can use that as a template for your marking your holes on the wood.  You may have noticed the multi pattern one from the Arcade Paradise kickstarter.

Really dumb question, I'm working on mounting everything now, how do I know which way to make sure the joystick is up?  Or is that controlled via the software once I get it all hooked.

Once you get it all hooked up.  Just ensure that one of the flat edges of the mounting bracket is parallel to the monitor.  No angled joystics!

Example of under mount: http://forum.arcadecontrols.com/index.php/topic,130690.msg1345990.html#msg1345990

Example of top mount: http://forum.arcadecontrols.com/index.php/topic,84649.msg902127.html#msg902127

There are tons of examples in the Project Announcements section...

Im on with making a dedicated SSF2X woody cabinet. I'm having to make a replacement control panel out of 18mm MDF topped with 4mm Plexi. Obviously any joysticks mounted underneath are going to have 22mm of clearance to get through which is leaving them short up top. Any suggestions?

Top mount it in the mdf so that the artwork and plexi then cover it.
