Anyone had any experience with using usb remote controls to control functions on their jukebox software?

If I buy something like the Griffin Airclick, can I easily use it to control functions on jukebox software which enables me to re-map the buttons/keys?

If the remote is capable of sending keypresses to the juke then you should not have a problem. You can even get some software that will send keypresses from various remotes that might not have supported that function natively.
