Can someone tell me why there are two separate connections per mouse button on the Trackball? Is it for connecting the trackball to an keyboard encoder as well?

If your trackball has more than two wires per button, maybe it is so that you may more easily build an ambidextrous panel, with buttons on the left and the right.
Maybe you can connect both your keyboard encoder and your trackball to the same P2 B1 and B2 buttons by using diodes or gates, and/or utilizing the buttons' N/O connections. That way you can avoid software configuration hassles for many emus/games, and mostly use defaults. Then, of course, you could even wire them up to both players sides.
