I think your best be is to draw them up on some cardboard exactly how you want them laid out. then rest your hands on it an pretend you are playing a game, if it feels comfortable then you know how it should be laid out.

I can say from experience to be very careful placing your buttons too close to your joy-- I made a cardboard mockup and thought I was good, but I didn't try out the layout long enough...I discovered that during longer gaming sessions, my wrists were starting to ache from being bent outwards-- especially on multi-button games like fighters.  I'm not saying make 'em shoulder width apart, but playtest the heck out of your mockup, and be very picky.
