We need more info. Follow the wires from the buttons and tell us what they connect to.

I thought MAME didn't support buttons 5 & 6. Don't you have to map these seperately?

The quick connects might look like they are OK, but they are most likely not making good contact. If you can, go ahead and recrimp the connections if that is you do have quick connects,

To remap, while inside MAME, press the TAB key.  From there it should be pretty straightforward.

Mame does not initially support buttons 5 and up for Player 2.  Player 1 should be working, and Player 2 should work after configuring in the TAB menu.

Fire up NOTEPAD and press those buttons and see if they are sending any keys.

They probably aren't mapped.

Or, your cabinet might have a JPAC in it, and the builder didn't bother to do the extra wiring for buttons 5 and six.

I press tab and went into the Input General, and selected player1 button the 5 and 6 button pressed enter on my keyboard, then I started to press the buttons themselves on the control panel, there is no response registering on the screen. How do I get into notepad, I will need to hook up the computer to a PC monitor first, because the window 98 screen on my cabinet is spilt and warped. Thank you again all for your helpful responses.

That means that buttons 5 and six probably aren't wired at all, even if you do see wires.

Ok, I am going to assume you are smart enough to figure out which wire is ground. Good, ignore THAT and follow the other wire off the buttons back, you will probably find that it leads nowhere. It needs to be hooked up to a screw terminal on the JPAC. The J-Pac screw terminals are labeled, which should make it easy.

The JPAC only supports 4 buttons per player through the edge connector, the other ones hook up via the screw terminals. I have the J-Pac as well and had to do the same thing.
