Problem of analogue controls smoothness in low res

When I use hardware stretch and a high res mode (1024, for instance) the paddle in arkanoid and other games which use analogue controls (usb mouse in my case) move very smoothly so it's perfect. When I don't use hardware stretch and use a the native low res mode the paddle moves more jerky. Actually I notice that setting my desktop to a very low res (I'm using ArcadeVGA with w2000) the mouse cursor moves not as smooth as in high res mode. I've tried several mice and the problem is there. I suppose this has an explaination and a remedy but I can't figure out. I've been testing different settings in analogue controls and varying the mouse speed and acceleration in my mouse properties.

I've never heard of that problem, but make sure you turn hardware acceleration OFF...
