Modded OG Xbox in Cabinet Control Issue. Easy fix?

So I posted a message before kind of about this but since then found a cabinet where a guy was running it through his OG Xbox kind of like mine. (Different emulators, interface, etc though). His Xbox is now dead. However, he had a connection (not sure what it is) where the xbox controller was mapped to the joystick and buttons. I plugged in my xbox and the joystick would control the menus and let me choose games and shuffle through games, but once I chose a game to play the joystick and buttons didnt work anymore. Why? And is this easy fix or what is going on? Any clue? Can get great deal on this cabinet so if I can get this working it would be great.
