USB Joystick Not Being Recognized In Some Emulators

I have an Ultimarc Ultrastik 360 Flight Stick and it works great in MAME, but in other emulators like Stella (Atari 2600), the trigger buttons map but the directionals don't register at all. When I look at my game controllers it shows two; the Ultimarc, and a Generic USB Joystick. The Ultimarc responds in the calibration window, the generic joystick does not. I think some emulators are trying to use the generic stick instead of the Ultimarc but I can't get rid of it. If I uninstall the controller through the device manager a reboot reinstalls it. I used to have a generic mini flightstick in the cabinet before the Ultimarc. I'm stumped so any suggestions would be most appreciated.
