I think it only comes in black but I agree with you about it killing the color scheme.
Slikstik's website shows a flash movie with the fighter unit with red joysticks but when looking at the real fighter unit photos it only shows black joysticks.

You can fit Wico balltop handles to perfect 360 joysticks and they come in various colours including red and blue.
