PCI vs. PCI-E graphics card

Hello.

Is there any performance decrease when using a PCI graphics card instead of a PCI-E one with GroovyMAME?
Are there any emus that you know about, that are affected by the graphics card's performance?

I'm asking because I'm thinking of buying one of those cheap mini-PC's with proprietary PSU for my arcade cabinet. You can't easily upgrade the PSU in those computers and I've read that HD4xxx Radeons require a certain amount of power to run, unlike old 9200 / 9250 Radeons.

Does not matter for groovymame (unless it's ancient one). Any with support for DX9 should work nicely.
