To do that without the software knowing about it would require video driver level support. I've never seen a video card that did that, so you may be out of luck.

Wait, MESS does this? Doesn't it?

Couldn't I just use MAME and MESS to replace emulators for the following systems:
-NES
-Gameboy(all types except DS/3DS)
-SNES
-VirtualBoy
-N64

?

Well, if MESS does cocktail mode for those systems, it MIGHT be possible. Try it and get back to us.

Not sure if this little tidbit of info helps:  As far as I know, the only NES emulator that can rotate the image on the monitor is MESS.  I built a vertical arcade and wanted  the image rotated to play it on the vertical monitor and it was my ONLY option.

MAME can do it using the artwork layout files.  I assume MESS could do it as well.
