Tips for tweaking plans

I'm considering using a tweaked version of the slimline Terminus plan markc74 made a few years back. The main reason I want to change it at all is that I don't intend to use a trackball, and I'm quite tall (6 foot 6) so I'd like a few extra inches on it.

Given I have a) no woodwork training and b) no 3D program training (I intend to CRC to solve the former and fumble my way through to solve the latter), where might I need to take care in making any changes? Will changing the height of the unit affect anything else from an engineering perspective? And is slimming the control panel as simple as reducing the odd length here and there?
