Mala Corrupted?

I was trying to add an NES emulator (FCUEX) to my MaLa setup in addition to MAME and Visual Pinball. I was having trouble getting getting the NES emulator to rotate for a cocktail configuration. As I was testing it using iRotate, when I exited out of the emulator my Mala froze. It locked on the Pinball layout. I was able to move up and down and use Esc, but none of the other key functions worked. I figure I'll be fine after reinstalling Mala, but I have no idea why this happened. I didn't change anything to the configuration aside from adding the NES emulator. Has anyone else experienced this?

Side issue: how do you make sure the NES emulator stays rotated after it goes full screen? I could see the desktop rotate properly but it would switch to regular orientation once the emulator went full screen. I had the same issue with Nestopia and FCEUX.
