Would a wico balltop shaft fit into a Happ controls joystick base?  Are all (well most) joystick shafts the same diameter?  Length isn't really important, it will just sit higher/lower right?

Most are not interchangable.  I can't answer this one positively, as I haven't tried what you are suggesting.

But my guess is that something would need to be modified, even if the O.D. of the shaft was correct.  There are spacers and grooves for the "e" clip that play a big role in holding everything together.  If they are out of place or the wrong size, you'll have problems.

The wico 4" balltops will fit the P360 base.  In some cases(at least mine) you may need to add a washer under the e-clip to get the tension right.  See my last post in this thread:
