If I have two identical 15-pin devices (i.e. same drivers, brand etc.) one hooked to the motherboard and the other to the soundcard, will windows be able to differentiate between inputs or is this strictly the realm of USB functions?

No problems with the devices. But make sure the MB and soundcard don't case port conflicts. Some have to have one of the ports disabled to get the other working. (Usually you're okay, though)
