DAPHNE: Flip Video?

OK, so I've used TMPGEnc 4 to flip all of my Daphne videos for DL.  However, when I try to run the game it's not working properly.  Scenes seem to be completely random, deaths occuring for no reason, etc. 

It's almost as if the wrong videos are playing even though the names are staying exactly the same.

Is this something to do with the frame file?  Should I be using another encoder? (is there one that can batch re-encode to MPEG2 ES's?)

Anyone have any ideas?  This is a game I def. want on my cab, but need to flip the videos so it will work.

(Note: Mirror cab, no there's no other way to flip the output.)

did you validate that the videos are exact and opposite?

The videos are mirrored, yes, and all the same videos are named the same way as they were previously.
