Some resolutions like 640X480 cause my monitor to lightly flicker and give me a headache if I use them too long. I often have to switch to this resolution because I can't see the bottom of the screen in XP when I am running at 640X240. When setting up MALA I had to run in 640X480 for quite a while.

Win XP machine with ArcadeVGA card and Sharp Image 25" monitor.

I am worried that running the monitor at these resolutions will shorten it's life. I don't know that I would be able to replace the monitor at this time, so I want it to last as long as possible.

640x480 on a standard res (CGA) monitor will appear unusually flickery because it is interlaced.  240 line video would be progressive, which will flicker less.  Neither is harmful to your monitor.

Feeding a standard res monitor progressive 480 line video WILL cause damage if it doesn't "double image", but you aren't doing that.
