Does anybody know if Mala, Game EX or another FE can handle the Sega Master System and the Game Gear as separate machines? Most emulutors run both as they are very similar, yet I rather list the games separate.

Most FE's should be able to do that. All you do is have your ROMs in a folder and a command line parameter set. So set up two separate lists for each system but use the same executable to launch them (thats if the one emu is for both systems). So yeah point is most emu's can do that if not all of them.

if your roms is zipped down and can been unzipped by the emulator, you might need to use 2 rom folders, one for each system.... If not, you can propenty tell the frontend which extension that should been used and list them.

You should not need 2 exe files, but just point to the same exe as Headkaze wrote.
