In the CPwizard  my Neogeo games buttons layouts are different than the way I want to setup mames individual game controls. If I setup a games buttons a certain way will cpwizard figure this out? If not what are my options?

Yes, CPWizard will read in cfg's and ctrlr's and display labels accordingly. For example, my 7 button layout has neogeo buttons along the bottom row of buttons. I placed an entry in my ctrlr file so all neogeo games are mapped that way. You can also remap individual games and CPWizard should show them correctly.

ok , so what I want to do is make my adjustments in mame and they should show up in CPWizard automatically?

If you make changes in Mame you will need to exit CPWizard and run it again so CPWizard can read back the new data. Or you can enable "Dynamic Data Loading" under General options and CPWizard will load data for a game dynamically but that will mean it's slightly slower to show the CP.
