VGA monitor/mame issue

Hi All,
 I am assembling my first Mame cab, and have a strange issue with the monitor when windows desk top is displayed.
  When booting up, the windows logo boot screen looks great, but when it goes to desktop, I loose sync (vertical?). It looks like several images scrolling right to left. With some luck, I can click on the Mame program icon and boot Mame(AtomicFE), once booted Mame comes up fine. Image is clear and sized correct. The problem seems to be with Windows desktop.
I am using Windows 2000(don't  laugh  it works great), with a Eygo AMN19V-RB monitor, I went to settings and set it at 640X480 resolution this is what AtomicFE is set for, but it did not change anything.
  What am I missing ?

Strange problem.

If possible I would boot in safe mode and just put a shortcut to AtomicFE in the startup folder, thereby bypassing the problem.

If you ever need to make other changes, I guess you'd just need to do them in safe mode?

Just an update,
 I found that there is a scan rate setting for desktop, and it was set at 75mhz. I changed it to 60mhz and all is well!
