Arcade VGA issues

I got everything hooked up and running but there are a few issues...

Horizontal games work fine but the verticle games scroll. Do I need to set all of the resolutions with that restool thing on Andy's site?

The picture seems a little bigger than the screen what do I need to adjust for this?

If I adjust the verticle hold for 800x600 in windows will it mess up anything else?

Perhaps there's a better way (I haven't tried the restool on Andy's site) but that would be 1 good idea.

I keep my monitor's set of pots (vhold, vsize, etc.) available because I regularly adjust the settings so that games will fit perfectly on the screen.

I had the same problem on my horizontal monitor before I flipped it to vertical.  After using the Res tool that Andy recommended, all the vertical games no longer scrolls or have portions displayed off-screen.
