Average FPS getting worse with better pc

I have a Dell laptop, Pentium M 1.6 GHz and 256 MB RAM, and I can get almost to 60 FPS when playing Mortal Kombat.  However, I have a desktop with specs, 2.4 GHz Celeron, 784 MB RAM, and I can only get roughly between 7 and 17 FPS when playing Mortal Kombat.  I have tried using versions .69, .92, and .116 on both machines with same results for each.  I'm using ddraw on both machines also.

If anyone has any suggestions on configuration settings or anything else I may have setup incorrectly it will be greatly appreciated.

You don't mention what video card you have on your desktop. Also a Celeron doesn't have a coprocessor, perhaps that's why it's slower?

I am using a GeForce FX5200 for the video card.

What? No, it does have a math co-processor. Without it, the CPU would be virtually non-functional with modern software.

I'd start with figuring out how loaded the computer is and trim the fat out. Then work my way back with driver updates, OS patches, etc.

Celeries lack of cache really effects mames performance... Usually they are 10% slower then a 'normal' intel... but in mame it seems to be 15-20 and more depending on.

Also, you probably have some extra apps running that you didn't expect.
