Some games seem to run at odd refresh rates

Just finished my control panel today so been actually getting to play around on some games and configuring controls and stuff at long last :)
However some are rolling around the display like they have the incorrect resolution.
I ran AVRES tool and it seems to have corrected a few but some - namely 1941, Kung Fu Master,  Donkey Kong still display oddly no matter what.
Some games like Bombjack for instance can be corrected by modifying the vertical hold, but this then means that the frontend display and just about any other game is then rolling about. GRRRRR

There doesnt seem to be either:
1. A happy medium of vertical hold so that I can play some vertical games (and not worry about the 1941 etc) and have the frontend stable.
2. a way for me to play some of the games like 1941, Kung fu master, donkey kong, burger time etc at all.

Any help would be appreciated.

Running an AVGA 2 and a Kortek KTN20 chassis via composite sync.

Its alright, I seem to have answered the question myself. I assumed wrongly that having an arcade monitor and an arcadeVGA would just let me run all the games at whatever resolution they come in.
After tweaking with the Mame Resolution Tool I think I have reached an acceptable compromise with some games being forced to different resolutions.
