If I understand your question, you want to be able to switch between your NES and computer on the fly wiht little to no incovenience, hopefully only pressing a button or something of that nature. IF so, you could take a couple of different routs. If you used a DB-25 swtichbox, with 1 input and two outputs witha switch to determine which output was active, you could then run one set to your encoder and the other to hacked NES pads. ALternatively, you could use molex connectors and just swap the connection between the NES and computer. Finally, there was a diagram floating around here for simultaneous connection between DC controls and an IPAC, if your using a similar setup you could probably do that too. It had to do with using diodes to control the flow or something like that...I honestly dont remember much about it because I went with molex connectors
