Mala help!

I wonder if you fine gentleman can help me. I've just finished building a control panel to use with mame.
Mala and mame were all set up and working fine, I've configured mame to work with my controller and used joytokey to allow me to use the controller with mala and all was well with the world.
I then put joytokey in to the start-up folder to save having to open in and it would no longer read the cfg file so mala would not work with the controller.
I tried remapping joytokey but no joy with mala at all.
I tried mapping the controls in mala and now if try to use the controller or the keyboard to select games mala flips  orientation.
I'm tearing my hair out with this and tried moving all the controls back in mala but it's still the same.
Using Windows 7 and the latest version of mala and joytokey.

Any ideas?

On the controller tab in mala where you map the controls, click the advanced tab and delete whatever you have mapped to flip orientation.

Had to reinstall it in the end but all working now, still don't know what caused it
