Using ClrMAMEPro To Convert No Intro/Good Roms To Software List Format

I would like to convert my roms (some in No Intro format, some in Good format) into the software list format used by MESS so that I will be able to use cheats. First off, is this possible in ClrMAMEPro? I know that the program can load the software list XML files from MESS to be used like DAT files. And it would seem that the rebuilder function should take the data in the XML and compare it to the roms in a directory and them modify those roms to match what's in the software list. But when I try this, it only recognizes and modifies a few roms out of 100 or more. Could I be doing something wrong here? Any help would be greatly appreciated!
