How does the "Wake from USB" option work on my motherboard, exactly?  Can an ipac-2 send the correct signal?

If it's connected via USB it should. IPAC is the same as a keyboard. So if that option allows you to wake the PC by pressing a keyboard key, then yes, the IPAC will do the same when pressing a button or joystick.
