I would think any emulator which can be started manually in a command window can then be ported into a frontend such as Mala, AtomicFE, GameLAuncher, MameWah, etc.. with no problem

It can be run but you may run into issues with exiting Nebula as it doesnt use esc. to exit.  You may have to use the exit hook in mala or another prog to help with this.

I don't have it installed on my cab yet but I do on my notebook and when it exits is messes with my resolution so you may exp. issues.

so if I just stick with using NEBULA on its own how do I setup the rom directory?

You Put the Roms in a folder called "roms" inside the folder for the emulator. Or you can tell Nebula where they are using the "other" option in Nebula.

"C:\Nebula\roms" is the easiest..

I am going to txf them to my cab now to test..
