Mame not saving controller inputs on 98

I was able to get command line MAMEPP (mame0115b) to run from a batch file (thanks Youki!) on Win98.

However, the controller mapped inputs aren't saving when mame is restarted. The mame.ini is already created and it is not "read only". Any ideas?
