Reordering layout problem

Hi
I know it has been already discussed, but I wonder if there any chances in future, that this problem will be resolved. I am using the newest Mala version.
The problem occurs for me after exiting Stella, or Magicengine (pc engine emu). They are both setup for their native resolutions thanks to soft15khz software. However after I exit, layout moves in to right and down direction. I know I can change resolution in emulators to match my mala resolution and avoid this problem, but I really prefer to play in native resolution whenever I can, since I use an arcade cabinet, with original arcade monitor. Is there any way to achieve it? "Reordering layout" option doesn't help.
