I'm using new version of Nestopia, works great - smooth video and sound properly synced. I have console but I prefer RGB or bad composite video so that's why I emulate NES.
For SNES emulation probably the best will bsnes (not higan because it cannot be started correctly from command line) though personally I prefer original console with Everdrive cart.

I use these console emulators as they best suited my needs in full screen display, command line launching/setting options and autohotkey-ing:

NES: Jnes
SNES: Snes9x
Sega Megadrive: Fusion
Atari2600: Stella
Atari7800: EMU7800
Colecovision: BlueMSX
Commodore 64: WinVice
Amiga: WinUAE
Odyssey 2: O2em

I've written custom AHK scripts for all of them to launch them from a single wheel in Hyperspin using HyperMap.

Snes9X For Snes. this emulator can run Native resolutions, supports Directdraw and Direct3d And opengl.

Fceux For nes. This Emulator also can run Native resoltions. Supports Directdraw.

Native resolutions are useful if your using a Crt Monitor or Crt Tv. These Emulators can also run higher resolutons if your using a LCD Screen. Snes9x can use filters for scanline look etc.

NES = Nestopia
SNES = BSNES or SnesGT

No idea if they are the best, but I am using Fceux for NES and Snes9X for SNES.
Pretty sure I used these because they were the ones in Uncle T's Mala setup guide.

Next time I set up a console emulation system, I'd like to transition to MESS for as many older systems as possible.
Mainly for the simplicity of having less emulators and consistent options.
Just haven't taken the time to evaluate what runs well on it and what doesn't.

I did some fiddling with MESS about a year ago. It ran all the console games I threw at it for different systems pretty well.

Try Higan (Formerly BSNES) for SNES. It claims to be 100% accurate emulation for SNES. What I hear is the guy who made the emulator also personally imaged every snes game that has an extension chip and reverse engineered to to make sure the emulation is perfect and cycle-accurate. It also emulates other nintendo systems, and I have used it for NES with good results.

Otherwise, if you want fast and hacky, zsnes is great for snes on slow systems.

SnesGT is much better. It runs on toasters, has perfect audio, and has better compatibility/accuracy than Zsnes and Snes9x. It can also fast forward without affecting the music - very handy for grinding in JRPGs.
