I am trying to mount these on my CP but have noticed that bottom mounting them is not going to leave nearly enough of the stick exposed and is far too short as is. I have seen people routing out the bottoms of their CP to recess them a little and get that extra needed stick length to show through but am not sure exactly how ddep to go? I am using 3/4" MDF and have 2mm plexi on top of that..any idea how much I should be removing from the bottom of this sucker to get the desired joystick throw and feel?

I'm not too sure about Happ joysticks but what I would do would be to do some mockups with the joystick at various heights until you find whats right for you.
You don't necessarily have to cut lots of mock up holes/recesses, you could just do one at the deepest setting and then shim the joystick with washers etc. Once you find your sweet spot measure the height of your shim plus the material left in the recess (and compensate for your acrylic if needs be) and you can then subtract that from your 3/4" MDF.

Look at my project. Have exactly same setup. Bottom mounted with depth of the plastic plate of the joystick (dont remember the exact lenght but use the plastic mounting plate as a guide). I found it perfect.

3/4" is just fine for a comp stick. They are usually mounted in 3/4" or 5/8" thick material.
The 2mm of plexi won't make a big difference.
If you wanted to you could route out about 1/8" and probably be perfect, but I honestly would not bother.

I mounted mine by routing out 1/8" roughly (perhaps a hair less) in 5/8" material
They seem fine to me.
Basially I routed out an area to keep the joystick base mounted nice and secure/stiff. The added depth was bonus I guess. I recall wondering if it would be high enough also, but then my magic sticks from ultimarc were basically the same height.
now that theyre in they seem fine. except f course that pushing down on my joystick reboots my computer, but thats another story...
That might speak volumes of my opinion right there. I will stop typing now
