I am just putting project64 in my cabinet, and need advice on button mapping.
My buttons are set up in two rows of three buttons like Street Fighter, with an extra button off the bottom to make 7 per player.
Can anyone who has done this tell me which buttons they mapped to which controls?

I don't think you're going to find a combination that works on ALL games. I have P64 on my cab and play it via two actual N64 controllers via adaptoid USB connectors--which work great. For Mario Kart I have my two sticks / 6-button layout configured to work well as P3 and P4 in Mario Kart.
I think with 7 buttons to work with you're going to want to prioritize like this (I'll try and type it as I would map it to your buttons):
Right Shoulder C-left C-right
A B C-down
Z
Like I said this won't work with all games but is probably as good as you're going to be able to do.
Few games use the left shoulder button, and those that do tend to employ the d-pad rather than the analog stick, in which case you're screwed anyway.
Maybe create an alternate map for D-pad games that uses the left shoulder instead of Z.

I've been trying that layout for a while now, and seems to work ok.
I'll probably only be using project 64 for a couple of games.
Mario 64, Mario Kart, Zelda: Ocarina of Time, and maybe 1 or 2 others I can't think of.
Maybe I'll break down and get a controller and some of those USB adapters.
Have been thinking about it anyways.
