the only FE i can get to run seems to be Mamewah. No prob there, it's all I need and I'm sure the other issues are tied to my own Noobness.

How do (can?) I import the cfg files for the individual ROMS from MAME32 to command line mame?

can you not just copy the contents of your MAME32/CFG folder to your MAME/CFG folder?

i've never used MAME32 before, but (in theory) it should work?!

Unless something has changed recently all external files for mame32 are the same as the ones for mame.  So yeah just copy them.  Btw now would be a good time to switch over to ctrlr files.  :)
