sounds like an edge connector(JAMMA) problem

1. Try cleaning the JAMMA connector
2. while the game is on wiggle the wires/connector, look for anything happening.

Yes, it's ok to wiggle the connector as long as you dont take it off the board while the game is on.

also, I think it's the board/connector because I have hadeproblems similar to yours with dust/dirt being on the connector pins, or maybe there is a loose pin/bad solder connection on the JAMMA harness.

Why not? Just Google for the jamma pinout and you'll be able to find which wires are Red, GReen, Blue and Sync pretty quickly.
