Can I mount my 49-way the wrong way?

You can DEFINATELY mount them the wrong way, and re-map the directions in MAME. I'm currently using two 49-ways, one is mounted with the connector on the left, and one is mounted with the connector on the right. Same reason as you, there was a button clearance issue on my control panel.
Works fine!

I have the same problem in my cabinet for my player 1 spot. I tried all of the possible wiring combinations to use the GP-Wiz but they all failed.
As others have said, the mapping within MAME is the only way to do this.

That's funny. I got so lucky mounting my 49 way joysticks. The wires on the player 1 side actually touch the inside of the cabinet. I used the template, but I didn't account for the little extra bit of space that the connector would take up. At least it fits, although its a modular CP and sometimes wonder if the wires will scrape out of the connector. If you use the template, definitely add another quarter inch or so on the connector side.

It's not the ONLY way. It's also (theoretically) possible to hook up the wires in a different order to swap the axes electronically. Nobody's actually tried it yet, though.
