RE: Missing wires ... best guess (not having Jamma pinout handy) is it is missing Coin Counters, lockouts, tilt and possibly more.
I find it interesting that

Yes, capcom is 56 pins. Sega 16/24 iirc and bubble booble bootleg are also 56.

I just created a chart for the pin-out on the DA Jamma harness:

I don't do a lot of JAMMA work, but I've always have had all the connections I need. The only thing I think you might miss is coin 2. Normally I just wire both coin slots to coin 1.

Hmmm...... the Dream Arcade Jamma harness is not fully loaded. That's a big thumbs down in my opinion. I always connect coin meters and this harness does not have the stereo speaker connection either. Nor does it have a "-5 volt" connection. I believe that the Golden Tee Golf series uses "push4" as either the volume up or dollar bill input (I don't remember which).
The more I look at it the more I dislike it. :P I'd say go elsewhere and buy a fully stuffed Jamma harness. It's better to have the extra connections and not need them than it is to need them and not have them. Buy that second harness you spotted on ebay. It's a much better one.
