Chopping off a control panel from a Cocktail?

If it were me and I could find that color of paint, I'd pull all the hardware off that side (CP, corner molding, coin door, top sheet) before sanding and repainting.  If you try to skimp and only do the area that the CP is in, it won't look that good as a finished product.

It doesn't show from the pic but it is actually a blue stain (minwax) with about 5 coats of poly on top.  This may present some problems but if I am careful in removing the CP (imagine chopping the sides and bottom off with a hand saw - the CP is hinged to open from underneath) and I can set up my router and a flush/pattern bit to remove the excess I might be OK.  Then I'll have to make the trim for the marquee or wood panel or whatever I go with cover the exposed edges where the CP met the cabinet.  I need to think about this a bit before jumping in.

If you had screwed the CP on instead of building it into the structure, you could have used plastic hole covers (available at any box or hardware store).  I did this with my Area51 cab to cover the screw holes for the guns and it looks fine.

Why don't you like the third panel specifically?

Reason I ask is that I have a buddy planning his first cocktail cabinet and wants to basically mimic what you've done, having 3 panels.
I prefer head-to-head myself, but he wants the ability to play horizontal games at full-res.

I just think it looks horrible and completely tacked on.  This style cocktail cabinet was designed for 2 players to play head to head.  I wanted to be able to play horizontal games too but the aesthetics bug me too much.
