Both are just lists of video display modes that you want to ensure VMMaker creates when generating modes. You only use one list.
Use "video modes - super" if using super modes. You probably want super modes. Otherwise you use the other file.
Buttersoft wrote and posted a great guide on the Aussie Arcade forums.
