Title: WTB: MK Trilogy N64 Box/manual and or Ultimate MK 3 Genesis box/manual

You are in luck.  I do have the box and manual for Mortal Kombat Trilogy for N64.  However, I must confess that years ago I cut several of the profile pics out the manual.  PM me if you're interested.
