I'm having problems with some of the buttons connected to my U360's.
The Coin and player buttons does not work when the games are launched, but functions fine in notepad (where it shows 1/2 and 5/6 when I press the buttons). I have configured the buttons using joy2key. Also in mamewah they work just fine. I can launch the games using the player 1 start button and access the menu by pressing player 1 coin.
Have anyone experienced anything similar?
Another question I have is about the switched buttons on the U360's. How does these function, and how can I assign them keys in joy2key?

1st question, Why are you using joy2key?
Also, I don't think joy2key works with more recent versions of MAME. You didn't list your version, or if you are using MAME, but I'm going to assume yes to both.

I wouldn't use joy2key for the U360 buttons. The U360 is handled as a Game Controller under Windows and mame is plenty capable of configuring both keyboard and Game controller buttons as one and at the same time. So I think it would be better to use the U360 only as a gamepad.
I tried Joy2key once, and found it rather buggy. Mainly the same problems you had. It would work on Notepad but not on certain emulators. My experience and opinion of joy2key is that it sucks.

But how can I make my buttons act the way I want them to? I want the U360's to replace my IPAC2. I have 6 buttons pr. player + coin 1/2 and player 1/2 buttons.

Did you try changing the settings in MAME? Setting up the U360 with the 8-button harness was pretty much exactly the same as wiring up an iPac2. Run all the different colors to NO and then daisy chain the black wire to all the COMs. When you open up the software that came with the U360 make sure all the buttons are recognized and then change the appropriate settings in MAME for what you want each button to do...

How can I change how my joystick buttons work in MAME? I use a commandline version of .121 that I compiled for use with my Intel c2d machine.
I have run all the wires and all buttons work perfectly. I would like to drop using joy2key - but I still need the functions that I had with my IPAC2.
I know it is possible to make some changes in a mamewah config file, to make it use the buttons - I configured this to use my U360's initially in mamewah with my IPAC2 handling the buttons. Without having to use joy2key.

Mame can remap what it looks for for each button type. (quick FAQ at mameDev (http://mamedev.org/devwiki/index.php/FAQ:Controls#How_do_I_configure_the_keys.3F))
To remap all games, start any game, tab (unless remapped), choose (enter unless remapped) "Input (general)", and choose the mame input you want to give different input, press the button, wait for mame to register the change, repeat.
