So,

  I was going through my list of a couple thousand games, testing them one-at-a-time when I came across "Marvel Super Heroes", tried to load it and saw the "red screen of denial", stating there are working clones of this game, bla bla bla.

  I'm using a filtered list, but only this one version of the game appears in the list; how can I manually select a working clone to show up instead?  ???

In the 'Generate Filtered List...' screen, you could try using the 'Only if better than parent' Clone Filter.

I say 'try using' because I have not used this with recent versions of Mame, so some of the -listxml etc. changes may have broken this.

Alternatively manually (using the Games List Options menu) add a working version of that game to your list, and manually remove the non-working one!

Ah! Thank you, this worked; I chose the working version (U.S.) from the complete list, and added it to my filtered list :)
