If I find I have a marquee or another piece of art that I find isn't available at the repositories that I can find, what's the correct process to get them scanned and uploaded?
Scanner settings? File preferences? Anything else I might've forgotton to ask about?

Scan it in at least 300dpi.
I personaly used to set color correction to OFF
if the piece you want to scan is bigger than the scan (I guess it is), then scan it with overlap beetween consecutive scans, in order to be abble to stich the piece together.
format of the files, any loseless format, eg png tiff (avoid jpg)
