I notice Mala seems to have options for pre-emulator commandlines and post-emulator commandlines for other emulators, but not for Mame. Is there a way to get Mala to use those for Mame? I need to program my Ultra 360 for the game I'm running before calling Mame, and then program it back when exiting Mame. Or maybe someone has another idea for switching joystick modes on the fly without a keyboard?

You can use the on the fly encoder programming for this purpose. Enable it on the following page in the options dialog: Options -> Controller -> Encoder

Then configure the encoder programming for mame on this page: options -> mame config -> encoder

As you can see it is also possible to use a specific config for each game. If no config for a game (rom name + ext) is found in the directory, the default config for mame is used.
