So, I've got my JPAC hooked up to my PC, and am running Win98SE. I installed powerstrip and after switching to the 640x480i resolution in Powerstrip, I plugged the VGA cable into the JPAC. Lo and behold, Windows showed up on my Arcade monitor. However, I could only see the top 30% of the screen, and I couldn't see any below that. I adjusted the V-Size on the monitor, but the mouse pointer still doesn't go lower than the the bottom of the visible screen. What have I done? I did manage to navigate to MameWAH, and when it started up, I just got a terrible scream from the monitor, and blue and gree lines flickering and scrolling like crazy. Did I miss a step? Was I doing damage to the monitor when it was making the screaming noise?
Also, the joysticks and buttons didn't seem to do anything, even through the the TEST mode of the Winipac program. (FIXED - Reinstalled drivers from Winows 98 CD...didn't work with the ol' copied .cab files to c:\windows\options\cabs trick.)

I should add that my mouse cursor doesn't seem to be matching up to where it actually is! (To click on an icon on the desktop, I might have to put my cursor 25 pixels below it and click! And the really strange part is that the distance the cursor is from where it "actually is" varies depending on my vertical position on the monitor. For example, at the top of the screen it's 25 pixels off, around the middle it's 50 pixels off, and toward the bottom it's 75 pixels off. Anyone ever seen a situation like this?

The problem that the mouse is working properly while the display isn't sounds similar to the ATI tiling bug. Try to disable tiling and see if it helps.
