I have a Hitachi hard drive that is a real pain in my side.
on other brand ( not at my house , at this time to look up the brand name)
2 differant drives, 2 differant brands, But if I set them up as a second Hard drive, ( change pin to Cable select or slave ( make no difference , same thing happens every time)
PC will not get past bios, and Just kills my windows on the main drive.
I have to clear CMOS and reinstall windows.
also with the same drives I can put them as master
and add a second drive as slave and again bios only.
Same PC I can add any other drives and all works well.
Hitachi is a 80 gig
seagate (? think that was the other brand) 120 gig.

How could it possibly kill the windows install? I can understand if there's a clash of drivers or jumper settings stopping the drives from working together but not physically changing the data on the disk to corrupt windows.
Are you connecting it to a standard IDE header. Have you tried connecting the primary drive to header 1 and the secondary to header 2.
Are you using the correct IDE cable - ATA 66/100/133 (80 conductor) or ATA 33 (40 conductor).
Remember the primary (master) drive goes at the end of the cable, secondary (slave) in the middle (this is for 80 connector cable). I would just leave the jumpers on both as Cable Select with the 80 conductor cables.
Other wise if you have the 40 conductor set the jumpers to master and slave, connect the master to the middle plug and slave to the end plug.
Maybe this will help (http://www.pcguide.com/ref/hdd/if/ide/confCS-c.html)

found my problem on one drive.
pin # 32 was damaged.
at first look I thought it was broke off...
not the case. came un done from the contacts and was shorting out other pins.
fixed this quick.
I think the 40 pin and 80 pin cable is my problem with other PC
