I'm about to build my first CP ever, I've been thinking of some ways to put it all up.
But, I've seen two main ways to put up the buttons:

What did you use, and most importanly, WHY?
PS: 1 equals 1SW1 and 2 is 1SW2 and soforth of couse...

Search for button layout in the forum, this gets asked alot.
Your second example looks awkward.
I have seen

4 5 6
(Better for Street Fighter, awkward for classic two or three button games b/c you have to reach over the lower buttons.)
4 5 6
1 2 3
(Better for classics)
Either of the above can work for all games by either mapping the SF or the non-SF games to the appropriate setup in MAME.
The neo-geo games used 4 buttons, so you will also see a thumb button sharing one of the buttons in the unused (upper or lower rows), or a very practical (but requires a wider panel) option is:
1 2 3 4
4 5 6
or
4 5 6
1 2 3 4

Your second example looks awkward.
From what I've read, that's one of the Atomiswave default setups.

Brilliant! Ive got my CP layout just like this, but had my keys set up like
1 2 3 7
4 5 6
I have been going through every neo geo game and setting 7 to the 4th button, I would never have thought of having 4 and 7 (in my case) as the same button. Thanks for the tip!

Here's what I think...
Basically, if you're playing MAME games you can remap all this stuff anyway. In any case, no one layout is going to automatically be right for every game, even if the buttons' positions are fixed you can do better by customizing the mapping. So in the end it doesn't matter. Perhaps at most you want to minimize the amount of remapping you do.
In that sense, it'd be better to have the low-numbered buttons on the bottom. That way, games that don't use many (3 or less) buttons will be relatively comfortable to play with no setup at all. Then you treat the games that use 4 or more buttons, or games that have some weird button layout, as the exception, and configure their inputs to match your panel. This assumes that most of the games you'll play don't have many buttons.

Have two rom directories. One for 2player 8way with 6 button games (really covers almost all of them) and one for all the rest.
Then configure two mames. One with 123/456 and one with 456/123... Then use a good frontend that allows you to have more then one version of mame.

Yep, I tend to remap controls and change dip switch settings ALL THE TIME. If a game only uses one button then I might map all 6 buttons to "fire" for that game. If it is 2 player alternating I might map both sets of controls as active, so the players won't have to switch positions (don't do this if you have children).

Rarely used.

Depends - First off, the classic Neo-Geo was set up to be

With 1 being primary and pressed with the thumb. That thumb button becomes important for that.
(and a lot of people, including me, used to think the button layout was Index to pinky).

With the thumb button activating button 4. It is less critical there.
I know the baseball games use Button 4 for Time out. It is also used in NG fighters, but I don't play those.

I would think Stargate - maybe Space Duel.

The only problem I see with this is that Mortal Kombat 3 uses the 7th button for "Run". If that button is hard-wired to the same input as another you've got a problem. I feel that the best way to handle it to give each button a unique input and just reassign them as necessary (it only takes a minute and you only have to do it once for those games that require it).
