My set up
MAMEWAH Front end
Windows 2000 SP4 (all Windows updates)
ArcadeVGA + JPAC
When I set MAMEWAH shut down to give a choice of what to do when exiting, it does not give me a choice and just reboots. When I set it to shut down on exit, it also reboots.
When I shut down within WIndows (Start >> Shut DOwn... >> Shut Down) it shuts down but then displays the "It is now safe to turn off your computer" message.

Sounds likea problem in the motherboard's BIOS. If it's an older PC it may not implement all the latest power "tricks" that 2000 and XP are using.
When the PC boots, hit [del](most likely) to enter the BIOS setup screen, and look for a section having to do with Power Settings, see if ACPI(APCI?) is enabled. Might have to break out the motherboard manual or find it online to find what optimal settings are for you
Also, there may be some clues in windows itself- control panel -> display -> screen saver -> advanced is where most of the power options are, telling windows how to handle powering down, to use the advanced features
Check again with windows update, specifically in the drivers section, and in the windows(probably not i nthe critical updates section) updates, see if theres anything for power or ACPI

As a matter of interest what happens when you just exit & shutdown using the menu?

You haven't told us anything about your motherboard and powersupply, which are the only two things that matter in this instance. Sounds like your bios may not be adpci (spelling?) compliant. If that's the case upgrade your bios if it's available, if it's not then you are screwed, sorry. :(
