Maybe a dumb question but after running Arcade OSD and choosing 640x480 15khz and setting it as my desktop res, when I go to my monitors properties it shows 30hz (interlaced) instead of 15khz. Is this what its supposed to say? When I run a game in groovymame it says 15khz at the bottom and it looks great, however I'm worried about ruining my Nanao MS2931 switching back and forth between 15 and 30.

That 30 Hz is expected. After all it's interlaced mode but your monitor what I've read at http://wiki.arcadeotaku.com/w/Nanao_MS-2931 (http://wiki.arcadeotaku.com/w/Nanao_MS-2931) is capable of 640x480 progressive mode so I would advise to use custom crtrange for this monitor instead of arcade_15.

Just a quick thought: I've read somewhere that tri-sync monitors, while supporting 15, 24 and 31Khz, don't expect resolution changes while working, just at bootup.
This may lead to malfunctioning and damage, or so they say.
Since you're going to play mostly 15Khz games (I assume), I suggest keeping the interlaced mode for the Desktop/frontend to avoid switching back and forth from 15Khz to 31Khz.

Wiki says it's auto switching so should not be a problem switching from 15 to 31 kHz but indeed some dual monitors 15/24 kHZ had switch for manual operation.

I have the jumper on 15khz only on the Jpac so it wont switch back and forth. My problem now is that when I boot up plugged into the monitor I get a black screen at the desktop. However when I plug in my LCD first, wait for desktop to show, then plug into the arcade monitor it works fine.

Problem with monitor detection ?
