Hi! First of all in a complete noob at this stuff so any help would be great. I'm having troubles with button 3 on my player 2 side not working. All 6 buttons on player 1 work just fine and all the buttons on player 2 besides button 3 work too. I have tried switch out the switch that I have connected but that doesn't help. If anyone has suggestions or can tell me what I have done wrong it would be appreciated. Thank you!

You'll probably need to provide a little more info e.g. Mame or arcade? If mame what kind of encoder are you using e.g. ipac, zero delay etc. I would try taking a working button's wires and switch that with your non working button first. Maybe the wires are faulty. Then check the encoder and see if the headers are loose.

It's a Arcade. I'm using a Pandora's box 4 with Jamma harness. I've tried using other wires from other buttons and even different switches. When I use the IO test on the butttons it's just button C that won't work.

Do this with the machine turned off:
Bust out your Multimeter. Test continuity from the PCB to the actual button contacts. Test the ground continuity while you are at it.
Button C is pin # 24 (button # 3).

Will the pins differ if it's for a 6 button harness?

No. You should be fine.
There is usually a kick harness for the extra buttons. That comes from elsewhere.
The name kick harness is from SFII where the bottom row is the kick buttons. Hence kick harness.
Some JAMMA + harnesses have extra buttons, but only go up to 5 buttons IIRC.
But you're only concerned about button 3 so you should be OK regardless.
